Great itinerary, really well thought out. One thing I'd add is that if you're at the Opera and Ballet Theatre, the guided backstage tour is worth checking if it lines up with your schedule. They take you through the workshops where they build sets and costumes, and you get to stand on the actual stage. It's only about 400 RUB and runs a couple times a day, usually at 11am and 2pm, but you need to ask at the information desk inside the main entrance.
For the embankment dinner on day 1, if Rechnoy is packed, try Sibirskaya Korona just a block south on Bol'shevistskaya. It's a bit more rustic with wooden tables, but the stroganoff is excellent and portions are generous for around 500-700 RUB. The view is less direct but you can still see the river from the upstairs windows.
Also, if you're walking through Central Park on day 1, the small chapel near the main entrance has a tiny museum of local icons and religious artifacts. It's free and usually empty, takes maybe 10 minutes to look around.
oh nice, one thing the guide doesn't mention is that the cable car in zaeltsovsky park actually goes over the zoo enclosure, so you get a cool bird's eye view of the bears and wolves from above. definitely worth the 200 rub if you're up there anyway

also for day 2 in akademgorodok, if you have time the small beach on the ob sea is a nice detour. it's a 15 min walk from morskoy prospekt, just follow the path past the dorms. not exactly swimming weather most of the year but the view is chill and there's a tiny cafe selling blini for like 100 rub
the river cruise is a good call, just know the 18:00 one can be a bit crowded with families, i prefer the 20:00 for a quieter vibe and the sunset light on the bridges
