Okubo's Secret?
everyone talks about the school but nobody mentions it sits basically on top of the old Kanda aqueduct route, the Tamagawa josui ran through that whole Shinjuku edge. thats why the streets around there curve weird and why the little park behind has that sunken look, its all old waterworks land. ghost lights in an area built on buried canals is a pretty boring explanation but its the one i believe. also fwiw the school closes its gates by like 5 so your flashlight plan has a scheduling problem, not a paranormal one
Shinjuku Ward actually runs a haunted house event at a different school every October, and a couple years back they used an old elementary gymnasium near Okubo for it. So the neighborhood does lean into the spooky thing on purpose, which prob feeds the rumors more than any real ghost. My honest take is skip the school and go see the butsudan shops and the old sento on the Hyakunincho side, that stretch has way more actual history than a fence you cant get past anyway.
Okubo Elementary is a real school in Shinjuku, near the Shin-Okubo Station side, and it's still operating, so you can't just wander the grounds after dark. That's the part most of these legends skip. The flickering lights people describe are likely the street lamps along Okubo-dori reflecting off the windows, and the "whispers" are probably the Yamanote Line or the crowds from the Korean town spilling over in the evening. If you want the atmosphere without the trespassing risk, walk Hyakunincho and Okubo-dori around 8 or 9 pm, it's busy and lit up, which is its own kind of eerie contrast with the school sitting dark behind its fence.

honestly the tanuki on the north loop past the pond are bold now and the itachi mostly clear out the mice near the bamboo grove by 6am
yeah the itachi are out early but its the kiji-bato and karasu taking over the food scraps thats teh real change
The north loop tanuki are denning under the fenced shed by the west gate now, which is why they don't scatter when you pass.
