try the Arakawa bank near Shin-Okubo, konbini right at the levee and benches face the water, way quieter than Setagaya on sundays.

What actually trips people up on the application, and is it worth using a scrivener or can you file it yourself?

the COE itself is your employer's job, they file it at the nyuukoku kyouiku center for you. what trips ppl up is the zairyuu card pickup at the airport and registering your address at the ward office within 14 days. do that yourself, no scrivener needed.

yeah and don't forget the 14-day clock starts from when you land, not when you get your address sorted, so book the ward office trip early.
