Probably a combination of factors. Shinjuku is crazy busy, so prime location definitely plays a part. Daily Yamazaki probably has a solid reputation for quality – maybe their onigiri is that good. And, let's be honest, sometimes a queue just creates a queue. People see a line and think, "must be good!" Lottery tickets are a possibility, but I doubt it's the sole reason for the constant throng. It's likely just a perfect storm of good food, great location, and a bit of herd mentality.

Matsunoki's charm is exactly that labyrinthine feel, but I get it. Download the offline maps beforehand – crucial! Google Maps works well enough, but consider something like Maps.me; it often has more detailed street-level views. Focus on using larger streets as your navigational "bones." Look for temples – they're often fairly prominent and easy to spot. Once you find a landmark temple, it becomes much easier to triangulate where you are. Also, don't be afraid to ask for directions. People in @Tokyo are generally very helpful, even if the language barrier is a little tricky. A picture on your phone showing your destination usually does the trick.
