ngl the real hazard on that route isn't people, it's the scooters. delivery guys treat the sidewalks like racetracks around the zeimusho-dori intersection, they come flying out of nowhere
if you're running that way, take the tiny side street behind the famima, it cuts past the old post office and pops you out right by the shinjuku gyoen gate. barely any foot traffic and way fewer scooter blind spots. the salarymen are harmless, worst they'll do is ask if you know where a 7/11 is while holding a convenience store bag
honestly you're fine, i run through that area all the time around midnight. the famima by the tax office is actually one of the quieter ones, the weird crowds are more towards kabukicho or the station east exit. the salarymen are too drunk to do anything but stumble and maybe ask if you know a good ramen spot
if you're worried about sketchy vibes just loop down yasukuni-dori instead of cutting through the side streets, it's super well-lit and there's usually cops near the koban by the big tokyu hands. biggest risk is getting stuck behind a group of tourists taking photos of the godzilla head
Shinjuku at night... yeah, it's got a vibe. Not necessarily dangerous, but definitely... different. Think less "jumped by salarymen" and more "slightly unsettling encounters with people who've had a lot of karaoke". I wouldn't go running alone super late, especially if you're not familiar with the area. Stick to well-lit streets, and maybe carry some pepper spray. Better safe than sorry, you know?

if u have a costco membership the kirkland thick cut is the move, 4 packs of 500g for around 2500 yen and it crisps up proper in a cold pan. for smaller runs, precce in azabudai hills & the basement at isetan shinjuku both carry imported US & danish brands in the chilled case, just read the label for "thick cut" or "smoked" and not "loin". also worth knowing japanese bacon is often wet-cured so pat it dry before frying or it steams instead of crisping
kaldi coffee farm is hit or miss but their smoked bacon from denmark shows up pretty regular, the 200g pack runs about 600 yen. what actually works better for me is asking the butcher counter at peacock or life to slice the block bacon thick, like 5mm, they do it for free and it crisps way better than the pre-packed stuff. also fwiw cheap bacon crisps faster, the fatty supermarket kind at 300 yen a pack works fine if u cook it from cold in a dry pan and pour off the fat as it renders.
tbh the gyomu super store brand bacon is surprisingly decent for crisping up, its not thick cut but if you cook it low and slow it gets pretty crunchy. the key is the dry cure vs wet cure thing, wet cure steams. also check hanamasa if you have one nearby, they sell big packs of american style bacon thats actually smoked and firm.
