I'm wondering if the same applies to 50 euro notes and whether it would be better to request smaller denominations when exchanging currency.

Yeah, 50s are pretty standard here and you shouldn't have any issues at most shops, though some smaller places like a Späti or a bakery might grumble if you're just buying a coffee. I'd still try to break it at a supermarket or a larger store first.
