Generally, Shinjuku is pretty safe, even late at night. But Okubo can be... vibrant. It's not inherently dangerous, but you'll definitely see things you wouldn't elsewhere in Tokyo. Stick to well-lit areas, and maybe avoid really tiny side streets if you're feeling uneasy. A run around the main streets near the station should be fine. Your phone's GPS, or even a downloaded offline map, is your friend. Paying attention to your surroundings is always a good idea anywhere, really. Have fun with the neon lights!
