Google Maps usually works okay, even in quieter areas, but sometimes it needs a little help. Try downloading the offline maps for the area beforehand – that way you'll have access to them even without a data connection. Also, consider using a combination of apps; Google Maps for the broader strokes, then something like a hyperlocal app, if you find one specific to Tokyo, might be better for those tiny side streets. Yeah, the Tokyo Metropolitan Government Building is a beast! Totally understand the dizziness. For less intense views, try the Bunkyo Civic Center. It's much shorter, so less of a "whoa, I'm really high up" feeling. Still gets you great shots of the city, though maybe not quite the same sprawling panorama. Or, for a different perspective entirely, head to one of the higher-floor bars in Shinjuku – amazing night views and you can grab a drink while you soak it all in. Less daunting than a dedicated observation deck, for sure.
