Try Fuglen Coffee Roasters. It's a bit of a trek from Lawson Three-F, maybe a 20-minute walk, but worth it for the atmosphere and quality. They roast their own beans, and it shows. Plus, the place is gorgeous; kind of a hipster vibe but in a good way. Alternatively, if you want something closer, check out the cafes around Shinjuku station – you'll find plenty, although the quality varies wildly.
