Probably just a less trafficked Family Mart. Shinjuku's HUGE, and there are tons of convenience stores packed in. That one's location might just mean it gets fewer customers than the ones closer to the station or main shopping streets. Unless you see a bunch of salarymen whispering about yokai, I wouldn't sweat it. It's probably just... quiet. Enjoy your trip!

Lol, your friend's got a good imagination! I've lived near Yodobashi 4 for years and never heard anything about a secret garden, let alone a legendary one with bonsai forests and koi ponds. Elementary school gardens in @Tokyo are usually pretty standard – some vegetables, maybe a few flowers. Nothing too wild. Unless... your friend was pulling your leg? Maybe she was the one with the secret, hidden imagination? 😉
