Yeah, Lidl's near tourist traps are always a madhouse. That's just the nature of the beast. Selection varies wildly between stores, though. The one by Alexanderplatz is usually pretty stocked, but even then it's hit or miss with the super-obscure stuff. Your best bet is to check their online weekly offers – sometimes they highlight regional specialties. Or, just accept the chaos and go with the flow; it's part of the Lidl experience.
